How to transcribe a bass line from a song

Ask three tools how to transcribe a bass line and at least one will hand back a part that is right in every way except the octave. Low notes are where pitch tracking quietly fails, and the failure looks like a correct answer on the page.
The octave trap
Below roughly 100 Hz the fundamental is often the weakest thing in the note. A low E on a bass guitar sits near 41 Hz, the laptop speaker you checked it on cannot reproduce that at all, and the partial an octave up at 82 Hz is louder than the fundamental itself.
Pitch trackers built on autocorrelation happily latch onto that partial and report a note an octave high. Pitch class correct, register wrong — and because it happens on some notes and not others, the written line jumps registers in the middle of a phrase.
Bass is routed through register-conditioned pitch tracking for exactly this reason: the tracker is working in a known register, so a candidate an octave up is not treated as equally plausible.
Separate the bass before you transcribe it
The other half of the problem is company. In a mix the kick drum, the low end of the piano and the guitar's bottom string all occupy the bass's octave, and the kick transient tends to land exactly where the bass note starts — right on the onset you are trying to detect.
Separate the song into stems first — vocals, drums, bass, guitar, keys — and transcribe the bass stem. A separated bass stem transcribes far better than the full mix, and the gap is wider here than anywhere else in the arrangement, because the interference is loud and shares the same few octaves.
Bass clef, and the octave you should expect
A bass line written on a treble staff is a wall of ledger lines nobody wants to read. Bass clef is the right home for it, and the clef for each part is chosen to fit the register rather than applied by default.
One thing to keep straight when comparing the part against a keyboard: bass guitar and double bass are both written an octave above where they sound. That is a notation convention, not a transcription error, and it exists so the part sits on the staff instead of dangling beneath it. Rhythm is half of a bass line
A bass part is defined as much by placement as by pitch: on the beat or pushed ahead of it, a held quarter or a clipped eighth followed by rest. Tempo, downbeat and meter are detected before the notes, and the tempo map is allowed to move, so a player sitting behind the beat is written where they actually played rather than snapped forward onto a click.
Slides, ghost notes and dead notes stay the hardest things to write down. A slide is a continuous pitch change that notation wants to express as two discrete notes; a ghost note may carry almost no pitch content at all. Those are decisions, and you will make some of them yourself.
Check it against the record, then fix it
Play the transcription back alongside the original. Octave errors and missed note endings are obvious within seconds that way and nearly invisible on the page — this is the check worth doing every time.
Then correct it in the editable MIDI lane. The score re-engraves from the same edit and the exported MIDI reflects it, so there is nothing to reconcile afterwards. No transcription of a real recording is perfect — a dense, distorted or heavily reverberant mix is harder still — which is exactly why the editing step exists.
